St Christopher Hotel is a backpackers hostel just outside Waverley Station in the city centre. It's in East Market Street.

I recently stayed at Taylors Hall Hotel on Cowgate. It isn't fancy, but it was clean and conveniently very near the Royal Mile, and walking distance from Waverly Station and Princes St. (as long as you aren't carrying heavy suitcases). It was also pretty cheap considering the area--about $75 at hotels.com

the Hanover Hotel on Rose St - it's classed as the most centrally located hotel in Edinburgh & the prices are very reasonable. I stayed there last Hogmanay & although quite basic (breakfast was on a tray in a fridge in our room) - it couldn't be beaten on location or staff friendliness!
