Are there any good pubs/cafes or other places that only the locals really know about?

You have to go to "Monster Mash"...it's a restaurant the serves bangers and mash (aka sausage and mashed potatoes!)...it has a kind of cheesy, 50's kitch interior but the food is so good and so comforting...
You should also just walk around the city (esp. near the University campuses) and discover all of Edinburgh's warmth and charm for yourself!

Cafe Florentime is a yellow cafe (it might be called something different but it is very yellow) and serves the best pain au raisin in Edinburgh. It is near the bank of Scotland just off the royal mile (turn off at St Gile's Cathedral on the opposite side of the road). I used to work near there and had one every day - yum. Told by others that they also do very niice cakes,

The Bow Bar has been voted Pub of the Year in Edinburgh. It has also been selected as one of the world's 60 best whisky bars. It has a great selection of beers including 8 cask conditioned ales and over 150 single malt whiskies to choose from.

If you eat veggie at all, try Henderson's in Hanover Street. It's great.
